After owning my SS for 12 years I noticed a wire connection in the trunk, driver side coming out of the harness. It is a square connector with two prongs. I have no idea what it is for, and am curious as to what is does.
Any ideas?

If I understand what you're describing, I believe it's for programming the key fob.

On both of my Roadmaster wagons and the Caddy that is the Key Fob Programming connector.
You short the two prongs and it resets the remote keyless entry (RKE) on the car.
The locks will cycle resetting the system. You can program two remotes to the system at a time.
Press a button on each of the remotes and the locks will cycle telling you it sees the "new" remote. Remove what you were using to short the connector and it will save the settings.

Yup. I'm with those guys. Probably the "programming connector" for the keyless.
